Flexible and practical modeling of animal telemetry data: hidden Markov models and extensions

We discuss hidden Markov-type models for fitting a variety of multistate random walks to wildlife movement data. Discrete-time hidden Markov models (HMMs) achieve considerable computational gains by focusing on observations that are regularly spaced in time, and for which the measurement error is negligible. These conditions are often met, in particular for data related to terrestrial animals, so that a likelihood-based HMM approach is feasible. We describe a number of extensions of HMMs for animal movement modeling, including more flexible state transition models and individual random effects (fitted in a non-Bayesian framework). In particular we consider so-called hidden semi-Markov models, which may substantially improve the goodness of fit and provide important insights into the behavioral state switching dynamics. To showcase the expediency of these methods, we consider an application of a hierarchical hidden semi-Markov model to multiple bison movement paths.

A general discrete-time modeling framework for animal movement using multistate random walks

Recent developments in animal tracking technology have permitted the collection of detailed data on the movement paths of individuals from many species. However, analysis methods for these data have not developed at a similar pace, largely due to a lack of suitable candidate models, coupled with the technical difficulties of fitting such models to data. To facilitate a general modeling framework, we propose that complex movement paths can be conceived as a series of movement strategies among which animals transition as they are affected by changes in their internal and external environment. We synthesize previously existing and novel methodologies to develop a general suite of mechanistic models based on biased and correlated random walks that allow different behavioral states for directed (e.g., migration), exploratory (e.g., dispersal), area-restricted (e.g., foraging), and other types of movement. Using this “toolbox” of nested model components, multistate movement models may be custom-built for a wide variety of species and applications. As a unified state-space modeling framework, it allows the simultaneous investigation of numerous hypotheses about animal movement from imperfectly observed data, including time allocations to different movement behavior states, transitions between states, the use of memory or navigation, and strengths of attraction (or repulsion) to specific locations. The inclusion of covariate information permits further investigation of specific hypotheses related to factors driving different types of movement behavior. Using reversible-jump Markov chain Monte Carlo methods to facilitate Bayesian model selection and multi-model inference, we apply the proposed methodology to real data by adapting it to the natural history of the grey seal (Halichoerus grypus) in the North Sea. Although previous grey seal studies tended to focus on correlated movements, we found overwhelming evidence that bias toward haul-out or foraging locations better explained seal movement than did simple or correlated random walks. Posterior model probabilities also provided evidence that seals transition among directed, area-restricted, and exploratory movements associated with haul-out, foraging, and other behaviors. With this intuitive framework for modeling and interpreting animal movement, we believe that the development and application of custom-made movement models will become more accessible to ecologists and non-statisticians.

Classical model selection via simulated annealing

Summary. The classical approach to statistical analysis is usually based upon finding values for model parameters that maximize the likelihood function. Model choice in this context is often also based on the likelihood function, but with the addition of a penalty term for the number of parameters. Though models may be compared pairwise by using likelihood ratio tests for example, various criteria such as the Akaike information criterion have been proposed as alternatives when multiple models need to be compared. In practical terms, the classical approach to model selection usually involves maximizing the likelihood function associated with each competing model and then calculating the corresponding criteria value(s). However, when large numbers of models are possible, this quickly becomes infeasible unless a method that simultaneously maximizes over both parameter and model space is available. We propose an extension to the traditional simulated annealing algorithm that allows for moves that not only change parameter values but also move between competing models. This transdimensional simulated annealing algorithm can therefore be used to locate models and parameters that minimize criteria such as the Akaike information criterion, but within a single algorithm, removing the need for large numbers of simulations to be run. We discuss the implementation of the transdimensional simulated annealing algorithm and use simulation studies to examine its performance in realistically complex modelling situations. We illustrate our ideas with a pedagogic example based on the analysis of an autoregressive time series and two more detailed examples: one on variable selection for logistic regression and the other on model selection for the analysis of integrated recapture–recovery data.

WinBUGS for population ecologists: Bayesian modeling using Markov Chain Monte Carlo methods.

The computer package WinBUGS is introduced. We first give a brief introduction to Bayesian theory and its implementation using Markov chain Monte Carlo (MCMC) algorithms. We then present three case studies showing how WinBUGS can be used when classical theory is difficult to implement. The first example uses data on white storks from Baden Wurttemberg, Germany, to demonstrate the use of mark-recapture models to estimate survival, and also how to cope with unexplained variance through random effects. Recent advances in methodology and also the WinBUGS software allow us to introduce (i) a flexible way of incorporating covariates using spline smoothing and (ii) a method to deal with missing values in covariates. The second example shows how to estimate population density while accounting for detectability, using distance sampling methods applied to a test dataset collected on a known population of wooden stakes. Finally, the third case study involves the use of state-space models of wildlife population dynamics to make inferences about density dependence in a North American duck species. Reversible Jump MCMC is used to calculate the probability of various candidate models. For all examples, data and WinBUGS code are provided.

Combining individual animal movement and ancillary biotelemetry data to investigate population-level activity budgets

Recent technological advances have permitted the collection of detailed animal location and ancillary biotelemetry data that facilitate inference about animal movement and associated behaviors. However, these rich sources of individual information, location, and biotelemetry data, are typically analyzed independently, with population-level inferences remaining largely post hoc. We describe a hierarchical modeling approach, which is able to integrate location and ancillary biotelemetry (e.g., physiological or accelerometer) data from many individuals. We can thus obtain robust estimates of (1) population-level movement parameters and (2) activity budgets for a set of behaviors among which animals transition as they respond to changes in their internal and external environment. Measurement error and missing data are easily accommodated using a state-space formulation of the proposed hierarchical model. Using Bayesian analysis methods, we demonstrate our modeling approach with location and dive activity data from 17 harbor seals (Phoca vitulina) in the United Kingdom. Based jointly on movement and diving activity, we identified three distinct movement behavior states: resting, foraging, and transit, and estimated population-level activity budgets to these three states. Because harbor seals are known to dive for both foraging and transit (but not usually for resting), we compared these results to a similar population- level analysis utilizing only location data. We found that a large proportion of time steps were mischaracterized when behavior states were inferred from horizontal trajectory alone, with 33% of time steps exhibiting a majority of dive activity assigned to the resting state. Only 1% of these time steps were assigned to resting when inferred from both trajectory and dive activity data using our integrated modeling approach. There is mounting evidence of the potential perils of inferring animal behavior based on trajectory alone, but there fortunately now exist many flexible analytical techniques for extracting more out of the increasing wealth of information afforded by recent advances in biologging technology.

A review of Bayesian state-space modelling of capture -recapture - recovery data

Traditionally, state-space models are fitted to data where there is uncertainty in the observation or measurement of the system. State-space models are partitioned into an underlying system process describing the transitions of the true states of the system over time and the observation process linking the observations of the system to the true states. Open population capture–recapture–recovery data can be modelled in this framework by regarding the system process as the state of each individual observed within the study in terms of being alive or dead, and the observation process the recapture and/or recovery process. The traditional observation error of a state-space model is incorporated via the recapture/recovery probabilities being less than unity. The models can be fitted using a Bayesian data augmentation approach and in standard BUGS packages. Applying this state-space framework to such data permits additional complexities including individual heterogeneity to be fitted to the data at very little additional programming effort. We consider the efficiency of the state-space model fitting approach by considering a random effects model for capture–recapture data relating to dippers and compare different Bayesian model-fitting algorithms within WinBUGS.

Importance tempering

Simulated tempering (ST) is an established Markov chain Monte Carlo (MCMC) method for sampling from a multimodal density π(θ). Typically, ST involves introducing an auxiliary variable k taking values in a finite subset of [0,1] and indexing a set of tempered distributions, say πk(θ)∝π(θ)k. In this case, small values of k encourage better mixing, but samples from π are only obtained when the joint chain for (θ,k) reaches k=1. However, the entire chain can be used to estimate expectations under π of functions of interest, provided that importance sampling (IS) weights are calculated. Unfortunately this method, which we call importance tempering (IT), can disappoint. This is partly because the most immediately obvious implementation is naïve and can lead to high variance estimators. We derive a new optimal method for combining multiple IS estimators and prove that the resulting estimator has a highly desirable property related to the notion of effective sample size. We briefly report on the success of the optimal combination in two modelling scenarios requiring reversible-jump MCMC, where the naïve approach fails.

Analyzing complex capture-recapture data in the presence of individual and temporal covariates and model uncertainty.

SUMMARY We consider the issue of analyzing complex ecological data in the presence of covariate information and model uncertainty. Several issues can arise when analyzing such data, not least the need to take into account where there are missing covariate values. This is most acutely observed in the presence of time-varying covariates. We consider mark-recapture-recovery data, where the corresponding recapture probabilities are less than unity, so that individuals are not always observed at each capture event. This often leads to a large amount of missing time-varying individual covariate information, because the covariate cannot usually be recorded if an individual is not observed. In addition, we address the problem of model selection over these covariates with missing data. We consider a Bayesian approach, where we are able to deal with large amounts of missing data, by essentially treating the missing values as auxiliary variables. This approach also allows a quantitative comparison of different models via posterior model probabilities, obtained via the reversible jump Markov chain Monte Carlo algorithm. To demonstrate this approach we analyze data relating to Soay sheep, which pose several statistical challenges in fully describing the intricacies of the system.

Continuous Covariates in Mark-Recapture-Recovery Analysis: A Comparison of Methods

Time varying, individual covariates are problematic in experiments with marked animals because the covariate can typically only be observed when each animal is captured. We examine three methods to incorporate time varying, individual covariates of the survival probabilities into the analysis of data from mark-recapture-recovery experiments: deterministic imputation, a Bayesian imputation approach based on modeling the joint distribution of the covariate and the capture history, and a conditional approach considering only the events for which the associated covariate data are completely observed (the trinomial model). After describing the three methods, we compare results from their application to the analysis of the effect of body mass on the survival of Soay sheep (Ovis aries) on the Isle of Hirta, Scotland. Simulations based on these results are then used to make further comparisons. We conclude that both the trinomial model and Bayesian imputation method perform best in different situations. If the capture and recovery probabilities are all high, then the trinomial model produces precise, unbiased estimators that do not depend on any assumptions regarding the distribution of the covariate. In contrast, the Bayesian imputation method performs substantially better when capture and recovery probabilities are low, provided that the specified model of the covariate is a good approximation to the true data-generating mechanism.

Maximum likelihood estimation of mark–recapture–recovery models in the presence of continuous covariates

We consider mark-recapture-recovery (MRR) data of animals where the model parameters are a function of individual time-varying continuous covariates. For such covariates, the covariate value is unobserved if the corresponding individual is unobserved, in which case the survival probability cannot be evaluated. For continuous-valued covariates, the corresponding likelihood can only be expressed in the form of an integral that is analytically intractable, and, to date, no maximum likelihood approach that uses all the information in the data has been developed. Assuming a first-order Markov process for the covariate values, we accomplish this task by formulating the MRR setting in a state-space framework and considering an approximate likelihood approach which essentially discretizes the range of covariate values, reducing the integral to a summation. The likelihood can then be eciently calculated and maximized using standard techniques for hidden Markov models. We initially assess the approach using simulated data before applying to real data relating to Soay sheep, specifying the survival probability as a function of body mass. Models that have previously been suggested for the corresponding covariate process are typically of the form of diusive random walks. We consider an alternative non-diusive
